Hmmm, I've been following your Photobomb project via Planet Ubuntu an it really fascinates me. As a user of some of the most major photo manipulating software, I myself think that knowing what's selected on the screen is really important, however, your selection rectangle shouldn't obscure anything else on the screen, meaning that it should be transparent (with dotted/dashed borders to be even less conspicuous).
